Charging Issues...At a Loss 99Jxi

Hope folks can help me through this...

99 Jxi with 68k. Battery light came on. At first intermittent, now all the time. Side bar... recent replacement of BCM as the top and windows stopped working.

Being familiar with German and Swedish stuff and electrical is electrical, or so I thought, its the battery dying...its 38 months since install, so replace it.
New battery goes in, light goes out and stays out for a couple of days. Light comes back on, test voltage, 12.30v.

Check alternator, only battery level voltage. Alternator to junction has continuity. Pull alternator and have it bench tested. Passes with 14.4v output. Reinstall alternator (love the blind 15mm on the bracket).

Grab factory manual, tells me that alternator is managed by PCM. Swap PCM for reman, reflashed PCM. Charge battery. Alternator working 14.3 volts. Drive car. All good for about 30 miles. Light comes back on.

At this point, battery accepts full charge, passes load test, alternator passes bench test, but alternator will NOT charge battery. What have I missed???????
