Default Facelift gone wrong please help

I have a 2006 Town and Country 3.8 Touring special addition.
I found a nice 2006 that was headed to the junk yard, due to a rusted frame but still ran well....
I removed the entire interior including the steering column, dashboard radio (a nicer premium system) seats trim tailgate fenders complete front clip...everything.
After completing the change over everything worked including the radio....
Then when I went to start it it fired right up ran for 2-3 seconds and stalled everything else still worked. Tried it several time with same result. Then it quit turning over and wont crank.
The security light is on (little dot) on the dash when I turn key on it comes on flashes once and stays on.
I understand it is a security issue, the steering column has the correct Key for that column.
What I am wondering is what to do and could it be the upgraded radio that is causing the problem.....
Please Help this was supposed to be a face lift to the old girl and has turn into a nightmare.
Thank you for any help/suggestions.

It is not the radio.

There is a SKIM module in the steering column that is used to match the key to the vehicle. If the SKIM does not recognize the RF chip in the key, the engine will be cutoff after 2-3 seconds. Was the SKIM module transferred to the 'new' steering column?
