Default Problems after installing reman engine

I just installed a reman engine into a 2005 Town and Country Limited. Code po344- cmp circuit intermit and code po016 crank shaft timing miss aligned. Codes were not there before engine was installed. Sometimes engine will fire rite up with no prob and other times it will crank and not start. Cam and Crank sensor were both replaced and still have same prob. Any help at all would be great.
