Default Shuttering/Vibrations

2005 Chrysler Pacifica 3.5L V6 AWD Touring Edition
80,000 miles.

I bought the vehicle as a salvage, fixed it up and all set to other than I noticed a shuttering/vibrations/loud somewhat grinding noise in any gear while idling. I can still drive the car but the noise is hard to bare so I shut it off. Let the car sit for awhile, and idles just fine, and drives just fine, no hard shifts, but only one time it while driving it did shutter a little bit like a hiccup then it was alright to drive after that.
It mostly shutters while in idle usually in drive but ones it happens it effects all gears.
I also notice the PCM has been "re-flashed" before, I am wondering if I should re-flash it again.

I read other forums about this and got now true answer.
I am thinking a
Motor Mount
PCM Re-Flash
Torque Converter
Shift Mechanism/Indicator (Not sure what this is, just read from a forum)
Or
get the recall on this:
Recall ID # 62314
POWER TRAIN:AUTOMATIC TRANSMISSION:CONTROL MODULE (TCM, PCM)

If someone could help me, it would be much appreciated, I am very knowledgeable in automotive work, just never owned a pacifica before
