Default Door lock actuator/window problem

My daughter has a 2006 PT cruiser convertible, the power door locks stopped working. I changed the drivers door lock actuator and the power lock worked for that door, but the window would not go up all the way. A few days later I changed the passenger door lock actuator, power lock works and now the window does not go up all the way. I have tried, disconnecting the battery for an hour, tried doing that with the doors open, lowering and raising the roof, holding the window button for 10 seconds after it is all the way up. The windows worked flawlessly before I changed the actuators. They still work, as in they go up and down, but they do not seal. Does anyone have an idea of what happened, and how to fix this issue??
