Can I put a 04 sonata transmission in my 01 sebring

I don't know. It probably is a function of the number of shifts more than time and mileage. If it's getting better, that's a good sign. The dealer can run a "quick learn" program, but you'd probably have to take it to a Hyundai dealer, who probably would refuse to do it on your Chrysler. BTW, your Chrysler Sebring coupe was built by Mitsubishi.
